It might be some multiverse shenanigans, or time travel, and the antagonist of the movie is gonna go after Mary and Ben Parker to try and make it so Spider-Man never exists. Madame Web’s purpose is to protect the Web of Life and Destiny and obviously making it so Spider-Man never existed would cause a whole mess of problems so that’s where Madame Web steps in to stop the antagonist.
