My thoughts was they plotted against Cobra and killed him and planted that on Sabo. Therefore it would cause Vivi to be queen and they can try to control her, or they captured Cobra and want to control her that way.

I think Alabasta is under military control rn. I'm in line with everything you mentioned except the Vivi part, because Morgans mentioned a "murder and an attempted murder". They're pinning both on Sabo seeing as he's the highest ranking RA member at the Reverie.

Sabo getting booked for a murder and an attempted murder explains the RA's reaction of "that's not Sabo" and "need to confirm", while him possibly being in custody ready for execution would explain Dadan and Makino's side about why they were crying after just learning he was alive.
