Best clubs/bars, places to shop (for clothes)?
Madrid is the least interesting one but i´ve lived here 10 years so I can tell you a bit (if I were you I would take a train from Atocha and stop in Alcalá de Henares, very nice and cozy university city).
So there are various zones in Madrid that you could visit, depends on what you want to do, you will avoid cars at all costs, metro and the electric scooters (I prefer bikes) are your friends.
Callao:
El Corte Inglés Club Gourmet: you have an entire floor full of luxury products and (also affordable) open restaurants, with a nice view of the Gran Via
Malasaña + Fuencarral street + Chueca
This is a nice combo for walking through a sea of narrow streets and seeing nice shops, thrifts, street culture related stuff..eating can be more expensive since there´s many local owned places with extravagant tastes lol, they´re also nice places for parties if that´s what you´re seeking.
Plaza de España:
This is like the center center of Madrid, there you have a nice park surrounded by big old office buildings from the Franco era. Next to it you have an egyptian temple (Temple of Debod), it's located in a park, open space. You can also visit the Royal Palace there.
La Latina / Mercado de la Cebada:
This is a place full of life especially during the weekend, Sunday is even fuller because there's an old things market across the entire neighborhood.
Casa del Campo
Madrid´s green zone, go there if you feel adventurous, you have a big ass lake in where you can rent a lil boat and go by yourself (4 people max), there's many nature trails, a cableway and also a theme park.
Retiro
Madrid's fancy park, you have the Crystal Palace for nice photos and a lake too, it´s not too special but most tourists love it.
All these places are accessible trough subway.

try Fuencarral/Malasaña zone, there you will find Sivasdescalzo, La Tienda de las Gorras, Carhartt and many more, the zone also has a few thrift shops with vintage clothes but you gotta comb through the streets
the transit in Barca is super good. People go out pretty late there and you don't need to spend tons of time on La Rambla. Don't buy d**** either
Watch for pick pockets it is super common. This just happened to my friend but he was drunk at night and these locals came up giving them high fives and all and before you know they took his watch. He was able to get it back by chasing the guy down but that was not good
Overall beautiful place can't speak for the other 2 but I imagine it's great
Oh sorry for double post OP but also check out free walking tours in each city. Really cheap way to see everything and get a lay of the land if you have time

Madrid tho, same animal, different kind of beast. Im here right now, its tough af communicating in sub-converstational spanish.
For Barcelona, don't spend more than a day walking down la rambla. S*** is just a tourist grab. If I had gone again in the summer I would've been soaking up that sun and water near the beach.
Enjoy the food (relatively cheap) and ambiance. It's an incredibly place to relax. Grab a cafe con leche in the morning, walk around the neighborhoods and explore.

I was just in Barcelona and I agree. S*** was touristy as hell. You need to totally avoid la rambla and hang out in Garcia or the east end of the city to get out of that.
Funny how most of the tourist traps are owned by south Asians lol
