"d need to reread it for exact quotes (I should reread it soon anyway, it's a good read) but IIRC, the Forerunner crystal warped spacetime around the Master Chief because its destruction where it was is fixed in the timeline - events had to happen to ensure Locklear blew it up near Eridanus Secundus, because that's what he did. It's a predestination paradox - because the crystal is destroyed in Eridanus Secundus on September 13th, the crystal bends spacetime so that it will be destroyed in Eridanus Secundus on September 13th. Confusing? Yes. But that's time travel.

In effect, when the Master Chief and his people enter slipspace aboard Ascendant Justice the crystan warps slipspace around them so that rather than merely being faster, time actively reverses around them. The Master Chief leaves Reach on August 30th, arrives at Alpha Halo on September 19th, leaves Halo on September 22nd, and arrives at Reach on September 7th to rescue Blue Team and retrieve the crystal. They then travel to Eridanus Secundus for repair, arriving on the 12th (fast even for a Covenant ship) and leaving on the 13th, and destroying the Unyielding Hierophant on the 13th. From there, they use the Covenant slipspace to get the Gettysburg back to Earth. All those events technically take place while the Master Chief was originally in cryo-storage heading to Alpha Halo, and at no point is it possible for the two Master Chiefs to interact and cause a paradox.

Or at least, not a direct paradox.

There's always been the lingering question of why the Ascendant Justice's AI is familiar to Cortana. It might have been a human AI, captured by the Covenant and left damaged by being copied countless times to service Covenant ships. But given the timeline, there's room for it to actually be one of the damaged copies Cortana made to assist the Master Chief aboard the Unyielding Hierophant, surviving the blast and salvaged to be reused and assigned to a past version of the Ascendant Justice before it was reassigned to Halo. In which case, we have one version of Cortana who hasn't experienced the events of the novel yet, not only interacting with but digitally vivisecting a version of herself that has. Not a true paradox since it would just be a copy, but close enough to be uncomfortable. And of course, there's the question of where that code she retrieved came from - is that truly something the Covenant developed, or was it the result of the paradox? Future Cortana gave it to her copies, so the past splinter has it for Past Cortana to have and later give it to her copies."
